Odd result from sample runs?

We are doing a targetted analysis of an analyte from plant leaf tissue samples. In standard solutions, our analyte elutes at 4 minutes and the red peak is half the height of the black peak. I wanted to test the effects of pH on our ability to detect our analyte. On the right is neutral pH and we see a lot of noise dispersed over 2-5 minutes. When I added a few drops of formic acid to the sample, the noise disappeared and the 4 minute peak was much more intense. I hypothesized that all of our analyte (an acid) would be protonated at lower pH. However, the intensity of the red peak actually DECREASED after adding the acid. Do you understand why I got these weird results?
