Differences in sound/tone with the same patch

Am I the only one that experiences a periodic change in sound/tone when I switch from using the katana with the tone studio conneced or with the airstep cat turned on and no tone studio or just with the amp when using the same exact ptach. I have a MKII 50.
If so any ideas to fix this. Im running the latest software and firmware. Im growing tired of factory reset.as well, its a pain in the ass.
