In tune buy also not in tune???

Hello all. I recently got a bass and started recording musical ideas I have along side drums and other instruments. I tune my instruments before every session but I have been having this weird problem with the D string on my bass. It just sounds... BAD almost like it's out of tune? It isn't out of tune though. I have tried three different tuners and they all agree that it IS in tune. The sting isn't buzzing, and the notes play CLEARLY they just sound like trash and it's every note on that particular string (though I have also noticed this problem a little on the G string as well but not nearly as bad) it's actually noticeable enough that even when NOT accompanied by other instruments and JUST playing the bass you can hear the change pretty easily when shifting from the E or A string to the D string.

I have never even heard of something like this. Does anyone have any ideas?
