order of workflow for macro stacking?

i finally found some good focus stacking software for linux (chimpstackr). it can import the raw files or jpeg files to stack as jpeg, but once stacked, outputs jpeg. should i be editing each and every photo that goes into the stack or take the easy road and edit the jpeg export as best as possible? i see some videos talk about stacking 100 photo and editing each sounds pretty hard at my amount of output and i dont want to put that much work in if i dont need to - bad as that sounds.
