Equipment Upgrade Question

Hi everyone, I picked this game up just two days ago and I've gotten the hang of how most things work, save for upgrades.
My question is, should I begin upgrading my weapons of choice before I fuse into epic? I have a rare Tornado that I'd like to upgrade but I might end up wasting scrolls if upgrades don't carry over.
