System Content Type repair

Sooo not sure how (need to dig in today and fear feature based) but apparently a particular site collection has a lookup column added to it. This causes issues on the default form of several list templates, not to mention bad on every list...
Anyone have a decent powershell reference playing with and/or removing content type columns?
Bonus question: assume every SC gets its own 'system' content type?
