[First Grow] Germinating but very long stems

Ok. First grow and having fun with this. I have 6 auto seeds. 1 green crack, 2 wedding cake, 3 gelato #33. All sprouted except 1 of the Gelato. I have them in root riot plugs, which I gave an extra 5ml of ph 6.5 water to when first put in the plugs. They were in the dark for 4 days. I think I over did it with the darkness. I put them under light last night. Today is there 5th day.

1) what should I do about the seed that did not pop out? wait? or submerge in water? or add more water? the plugs are moist

2) How can I "undo" the long skinny stems? or should I not worry about it?

The tray I'm using is a bit big for the root riot plugs so I put Fox Farm Ocean Forest surrounding the plugs so they would not lean too much.
