Question about swapping SSD

Hello, I have the 64gb, I picked up a high end 256 ssd to swap it to, the actual swap should be no problem but I have emu deck and about 100 games and save files on a micro sd card after I reinstall the OS will it auto recognize that or will I have to flash the SD card and reinstall all of that again?
