Can someone for the sake of my sanity please explain how the Neptune 3's Auto Level function reads the bed?

As the title asks, I need someone to help explain how this thing gets the numbers it does when it auto levels the bed.

I had just replaced all the nylon spacers with springs from a kit I had bought from Harbor Freight and cannot figure out how to get this thing "level" I even used a caliper to make sure each corner was around the same height (from top of the base to the top of the bed being about 40.4mm in each corner) and it was saying my front left was .34 high my back left was .24 low back right was .49 low and my front right was .35 low. I just don't understand it.
